You can call crusades on ex-communicated factions but I think it depends on a couple of things. You must have good relations with the papal states and you may need to have a decent standing in the college of cardinals. It does appear different to the vanilla experience but you can still achieve the desired results.

It does look at times as if we can only call crusades on Islamic or REbel faction towns in 1.8; but every once in a while I've seen some Catholic faction towns listed.

Just last night, while working on a 1.8 campaign as the Sicilians, I had the option of calling a crusade on a couple of Polish towns, while they were ex-communicated. At the time, the Pope was Sicilian and my reputation with him was perfect. And along with the Poles, Milan and the Danes were also ex-communicated. But only those few Polish towns were listed in with the usual Islamic and Rebel towns on the crusade list. Most of the time, however, the list contains only the Islamic or Rebel faction towns. I've never seen Toulouse listed when I look, but the Pope seems able to call his own crusades on towns we can't choose from the list; because the poor French seem to always get a crusade called on Toulouse at some point.

Thinking about it, perhaps there's a limit to how many towns can be listed and the list gives preference to Islamic and Rebel faction towns and castles and only lists ex-communicated Catholic factions if there is room?

The Papacy only calls crusades on HERETIC Catholic towns. Toulouse is almost always heretical by 1105 in my games.
