Which file contains menu picture linkages?
Which file has in it the linkages to the pictures that are in the menu/symbols/symbols_48 folder ?
I have searched but to no avail.

I don't think there is a link to it you just have to follow the same format, so if you are using same internal faction names (i.e. the ones that appear in descr_sm_factions) then just overwrite the existing tga's with what you want to appear.
If you have changed the internal name of a faction follow the same file layout e.g.
symbol48_faction_name.tga

Hrrrmmm.
My problem is that every time I change the filename of an icon, the blank bits(I think they're called alpha channels?) Muck up and go white, so I end up with a pretty awful looking loading screen.
And photoshop isn't working.

Eh, if you change the file name of a .tga by renaming it in windows explorer it can't change anything about alpha channels, so assuming it was OK in first place it should still be alright.
If you are renaming by using the 'save-as' command from your image editor you may be saving as the wrong type of file type. Tga's can be 8 / 16 / 24 or 32 bits - think you need at least 24 or 32 bit version for it to keep alpha channel. Also depending on program, if you alter alpha channel you may need to save that first as channel / selection, then save whole file again afterwards.
I normally have problems in PaintShopPro, with alphas but not in PhotoShop (elements)....
