Can you play a Total War game, (for example, Rome 2) and after a while of playing, (with turns taken and battel replays saved) load a Mod and have replays play as the new Mod and not the original Rome 2?

No. I don't think so, because a saved replay can only work with the game it was saved in.

It depends on what kind of mod we are talking about (and what game too). With certain mods it
would probably be possible (depending on designs and what they actually mod). That said, if it
changes troops and such designs somehow - it probably is a "no"....
