Multiple mods are installed in different folders under the 'mods' directory of the game folder. Anything else is terribly redundant and out of date for this title. The base game should never be touched.
Steam does not like multiple installs, but can be worked around easily if you make copies and rename the main folder as you need it so whichever is named correctly is the one that Steam uses. But that is again unnecessary for the above reason.
I reckon Basileos was coming from the angle of the 'renaming DLC folder to run mod' method. Which is totally redundant. Follow this guide of mine and you can install as many mods as your hard drive can accommodate.

Thank you Gigantus, the renaming of the M2.exe is the one I was looking for.
Esentially now the Steam mods require those command / launch lines, which makes it quite annoying to have to switch between mods, so creating multiple copies of M2.exe and renaming them is perfect because you can then pick and choose which mod you want to activate.
