I suggest picking a set of options in the launcher for the start of the campaign and keeping those options for that whole campaign.
As I understand it, when we pick a different set of options, Darthmod moves mod files in or out of the game's data folder to match our preferences. This usually isn't a problem, but in my experience of making small mods, if you keep swapping mod files in and out of the data folder while re-loading saves from a campaign, sooner or later you'll have the saved game corruption problem (when the game keeps crashing when you load saves).
I think you're right, the best option would be to start a new campaign and to select 'no forts' in the launcher at the start.
