So the problem is that Kyoto fortress is too large so i have to spread my troops out. However, the enemy will clump their troops toghter so i could not hold the fortress like that with my army spread so thin. So i decided to put my army the opposite of where to supporting army is coming from because that's usually where a big clump of enemy is coming from, it didn't work as well because the enemy choose different direction and i could not mobilise my troop fast enough to fend of the enemy's army. I;m still stuck on this please help

Defend the top layer(s). You'll have more time to position your men, and the enemy will have to climb more walls which means more deaths for them. Also, remember that Yari Wall is OP
Proudly under the patronage of General Brewster of the Imperial House of Hader
Proud patron of 4zumi, Akar, CommodusIV ,Swaeft
    and Peaman

Yep, as King Athelstan says. Always initially defend Castles this way, regardless - you can move to other levels once you know where the attack is coming from and it's composition. This method over extends the enemies lines and with 2 or three mounted units you can flank from an open side and totally rout the enemy, chase them down and practically wipe out the army.

Once the battle starts, check the deployment of the enemy. What you want is essentially your bows to face the enemy bows, your yari against theirs. Use inspire on your yaris that get the most enemies against.Once their infantry is beaten, you can try to sally and surround the remaining bows. Sieges are all the time.

To add onto everyone's suggestions, you can also use your cavalry as a distraction force outside the walls (if you don't mind the extra micro). This will help to thin out their attack while also allowing you to pick off units that straggle off, or their archers that are left undefended while the enemy infantry are scaling the walls. General sniping can also be done while the enemy are distracted/scaling the wall, this will help you to mass rout them when the opportunity presents itself.

Best of luck on your defense of Kyoto!
