Because it was ethnically Ainu at this point, not Japanese. There is only one culture in the game, Japanese, with one set of units. So no Ainu or Ryukyu.
Hokkaido didn't officially become part of Japan and become settled by Japanese in large numbers until the Meiji Restoration in the late 19th century. It was occupied by the Tokugawa Shogunate for a century or two prior to that, but it wasn't officially part of Japan, and it played no role in the earlier Sengoku period. It wasn't even called Hokkaido then; that was the name given to it when it was annexed in 1869. Before that, it was known as Ezochi.
You might be fascinated by the real story of French officer Jules Brunet who was initially brought over along with other French officers who were acting as advisers to the Meiji government. Later they were German advisers.

Regardless Brunet is the template for The Last Samurai. Later he sided with the Republic of Ezo ie Hokkaido.

Question: During the "Fall of the Samurai"-timeframe, the southern tip of Hokkaido was under control of the Matsumae clan. What do we know about its relation with the Ainu? Were they enscribed into the army?
