Which faction are you playing? If you're having difficulties try playing more defensive. Deploy your army on a hill, heaviest spearmen in front, javelins and archers behind, cavalry on the flanks. Wait for them to engage your line, your skirmishers will soften the enemy before they reach your spearmen, then charge them with heavy cavalry from behind. Send light cavalry against their archers.

    1. Shock units for medium infantry and sometimes the enemy general if your cavalry is at least comparable and start with a charge. Again, I don't recommend engaging a bodyguard unit unless you outnumber them 2-1 with cavalry that is just is good.
    2. Running down routing units, charging into archers, artillery, and other lightly armored units. Do not engage with most units, and they are very vulnerable to missile fire.
    3. Use to pepper slow moving heavy infantry and heavy cavalry like the bodyguard units.

    4. Depends entirely on the weapon. Two handed axes or swords use as shock troops to charge into the flanks of the enemy line. If they have a shield they should be used to hold the line or important areas in a siege battle. Pikes follow the same rule.
    5. Same as above, but these infantry shouldn't be front line at all and should be used to support flanks.
    6. Holding the line, though I always like to have a certain unit used to engage the enemy heavy cavalry after it's been engaged.

    7. Whatever you want really. Weaker archers should be used to counter enemy archers or pick off light armored units. English Longbowmen with "effective against armor" can shred a lot of units.
    8. Again, militia/peasant level should just stick to light and medium infantry but higher tier crossbows should be well guarded by another unit while they take out most infantry with their armor piercing bolts.

The two above sometimes come with stakes to place before a battle starts, use them wisely but beware your own cavalry will be affected if they run into them.

    9. Stay behind the front line while the enemy is coming and they'll pepper them as the enemy units get closer. Alternatively bring them around the flanks of the enemy units and watch them tear the unit apart.

Just remember all three types of missile units are terrible in close combat and will be decimated by cavalry charges.

    10. Ballista are good counters to enemy catapults, trebuchets, etc. Catapults and trebuchet should be used mainly against settlements. The exploding barrel ones are really useful when defending a settlement as well when placed properly. All are very vulnerable to any combat engagement.

    11. Depends. If your bodyguard is 30+ in number go ahead and use them as shock troops. If not, keep them back and have them run down enemy units or take out low tier units.

    Hope this helps!

Thank you a lot, this really helps!
By the way I am playing as the Teutonic Order at the moment and thanks to AOR and RR if have a wide pool of different units which I can recruit...

Can you perhaps suggest me how you line up your units at the beginning of a battle?

Depends on the battle. Are you defending? Are you attacking? Is it a seige or field battle? Are there hills or forests? Any bridges or water-crossings?

I'd check out the guides section of the forums, maybe even the Vanilla M2TW ones too.
