Default Question about Steam Mod Manager

Correct me if I'm wrong, but this is the way I understand it.
If I play DeI with the in-built Steam Mod Manager, then an update for DeI mod may download automatically as soon as the update is uploaded to the Workshop. There seems to be no way to cancel the auto-update. And therefore I may end up with an updated DeI mod that isn't save-compatible. To put it differently, after having been playing a campaign for a month or two my whole progress may be screwed due to a surprise mod update which doesn't support saves from previous version.
I'm puzzled and scared. Please relieve my fears.

    Not entirely true.
It will only auto-update you have subscribed to the mod on steam.
If you one the other hand use the standalone version found here on TWC, the mod will only update once you have yourself downloaded the updated version and replaced it in the Rome 2 data folder.
Look in this thread to download the standalone version. LINK
Beside not having the mod to auto-update you often reduce the number of bugs when using the standalone version.

While everything what FlashHeart said is of course correct, I just want to add that "surprise" and not-savegame-compatible mod updates are highly unlikely. All big updates which aren't savegame compatible usually get announced early (like it was the case with 1.1). Small updates on the other hand which might come surprisingly usually are savegame compatible.
So no reason to fear anything (besides fear itself )!
