Send him on a lone crusade. Whenever I get family members I don't like I send them out to do as much damage as possible, which in the case of faction leaders, is a lot. Saves you money and helps to remove a bad seed from the gene pool. Plus it's not like your faction takes any sort of hit when the leader dies. And you'll probably be rewarded with another one as part of the RTW balancing act (1 general for every 3 provinces I think it was).

It does matter as it affects your whole empire, this was fixed in Bi so you can change your heir to the thrown so you get a better king next time.
