Colonists?

I apologize if I am asking stupid/redundant questions, I don't get a whole lot of time to play or scour the forums.
I've been looking around and I am still confused. Exactly what do I do when prompted with a message about colonists? I can't seem to figure it out. The message pops up every so many turns and stays for a few of them, but then goes away because I don't know what I'm supposed to do.
Also, I am coming to somewhat of an understanding of the colony system. I can only create the Italian cities in italy, outside of Italy I have created only Free cities, they seem to be a good option; decent recruitment and able to build quite a bit. Is there a benefit to the military or trade colonies, aside for the obvious? In the later game (after Marian reforms) are there better recruitment options (more Latin units) in free cities as opposed to colonies (or either at all)?
Again, sorry if these questions have been answered before.

The colony system just represent imperial behavior that helps you control provinces better. Mainly they give you:
Recruitment
Public order
Culture conversion
Higher government requirements
Each faction has a unique way of colonizing. In some factions it is optional and a nice addition, while in other factions it is very important. Some factions don't have any colonization.
