I suspect that whatever is causing it isn't related to any changes that were made to agents, but rather to some other aspect of the submod. It could be a red herring, and the agent action preceding the crash is coincidence, or it could be that the effect the agent is having is the source.
Obvious cause is number of units per faction, just delete them to be less than 100 per faction and problem disappears.

I have tested it for many times now and all odd errors (they are not CTDs, they are runtime errors) are clearly related to number of units, none of the tables is affecting bug (yeah, well they do - building_units_allowed + faction permissions combined). You can test it using custom battles - when you add over 100 units per faction they will CTD if oponent is AI. However if you use that faction as player nothing happens. There is still too many units in main mod so situation is fragile, that's why any outsource mod is not allowed since they can easily break thin ice it is standing on. Actually i play third campaign with ERE/WRE (using all mods from compatibility list) and i have had no single error so it seems clearly that actually you need extreme bad luck to get issue or use mods that conflict. My advice is to play mod with auxilia submod for faction you control, if you play other factions than ERE/WRE - not using auxilia submods at all or playing all submods without any incompatible mods - any = not a single one. Helping brethren faction is also bad idea since AI uncontrollable builds military structures thus magnifying probability of error. Anyway i'm pretty sure i have got that naval bug also in Radious.
