I have a question about which files a Cleaner.bat file from MOS 1.6.2 cleans. I have a suspicion it cleanes d3dx9_43.dll from my computer, which than prevents my LOTRO or WOT games to function properly. Can someone confirm or deny this?

This has nothing to do with the Cleaner.bat file, and besides, it is not supposed to do that.
Download and run the DirectX End-User Runtime Web Installer on your computer and then try to start your games again.
