If he is already deployed choosing such a skill it should take effect the next turn, otherwise deploy. I am guessing it will also show up in your trade/taxes tab for projected income the next turn, though since it only effects the local province the initial gain is marginal.
It is taking an action as opposed to passive. The deploy in province button enables the "this action" bonus whereas other bonuses are passive meaning they take effect no matter whether you've deployed or not. Further, "this action" applies to taking an action against a settlement or opposing agent.
I hope that in coming Total War games the multitude of effects are cut down a little - even though R2 was an improvement over S2 by diversifying agents and generals skills and the authority/cunning/zeal system is great. It's gone too far and can be confusing and hard to track especially for new players, imo.
I don't think all that many people understand that the system means you can overwhelm your opponent by maximizing a particular skill, so, if I upgrade my spy with a ton of cunning based upgrades his cunning will easily overwhelm other agents who may have tons of authority or zeal but low cunning. But it works both ways, so, you're vulnerable to agents that have higher levels of a skill you are low in.

Is it 10 for each rank?
