are they not supposed to have churches? its just when i capture settlements they become almost worthless because many of them require armory to upgrade barracks and stalfos dont build armories so many (at least hyrulian) cities become worthless

I'm still not up to speed on how the stalfos work, but it is my current understanding that their faction is still not working properly. You may want to try the development thread for the stalfos for some answers though.
The stalfos don't work in the current version the new one should have them working
I managed to play them fairly far on the previous version but haven't tried them on this 1 yet. Ikana finally work though.
What does it mean that the stalfos dont´t work properly? Last time I played with them their key features seems to work fine (Their necromancy thing); and also the graveyard works well and it is a nice addition. I think the idea of the stalfos and their features just doesn´t adapt to their campaign goal. Why would they ever need cities and armor upgrades if they can spawn enough armies with graveyards and Necromancy? I played a campaign in normal with them just to see if their features work, So I attacked hyrule almost immediately and surspised me how easy it was to conquer most of their cities; then attacked gerudo and it was the same. [Maybe I should have played in very hard to see some probably real issues like rebellious settlements or something like that].
Again I ask, What do the stalfos need to have to feel that they work properly?
I don't think the necromancy works 100% at intended. As in not everything they kill manifests as the unit that's supposed to show up.
As for why you want ~40 territories? Probably because the more you have means there's less land and cities for the living to spread their filth.
By working as intended I meant the code; you gain a unit for each unit you kill [More or less; it works by quantity of soldiers killed]. Although I agree that many of the gained units are not equivalent [or even make sense], there is a hardcode unit limit that prevent the mod for the stalfos to have undead labrynian, goron, gohma, etc... So in short, the code works, but the units we gain are not the intended ones; are the ones the games limits allow.
It would be cool if the stalfos would have as objective to kill as many people as possible, or to reach an amount of killed people and then win the campaign. The cities would not be important for controlling, but for consuming little by little and the player would need to seek for huge armies to defeat. But then again, engines limitation prevents that system to happen.
By destroying factions? It would seems logical for me.
I bet if it weren´t for the hardcoded limit, there would be more units for the stalfos that only have model or skin difference. There would be like 5 copy-pasted units based on stalltroops but with a different model; so it would essentially have 13 different kind of units [almost. Some other weird equivalent might would be a stallhound copy for gohma, maybe a stalfos lizal copy for the gorons, etc]. If there was no hardcoded limit, maybe there would be a civilian unit for every faction, or even more units [although I think 13 are close to enough].
The only way to destroy a faction is to capture all of their territories anyway.
