Curiously, it was only after joining these forums that I discovered that I could even save from the battle screen (which could occasionally be useful); normally I only save just before I end turn and then return to that point.
On the assumption that on loading such a save you return straight to the battle screen (as noted, never done it), then I don't think you have any choice but to run the battle first.
However, my best recommendation would always be to do NOTHING after re-loading except clicking on a settlement and activating the script; before ANYTHING else. It's good drills.

This use to be something that had me worried when I saved just before a battle I didn't want to play till later. I just do as lord tedric said, fight the battle as normal and immediately start the script when returning to te campaign map. I finished a roman 2.6 campaign in which time I started the script like this quite a lot and never had any problems. Rebellions and traits an scripted events all worked as they should.
This is fine if the battle was one initiated DURING the play of the campaign. If the battle started during an end turn, that's a different matter. Because the script WAS RUNNING when you saved that battle during the end turn, your saved game 'assumes' when you reload the game that the script is running. If it isn't, then you may have problems.
I ran into an issue with this myself, where I clicked end turn, was attacked during the ensuing process of turns, and decided I didn't want to play it. I saved, restarted later, and then played the battle. BUT, as the turn processed after the battle, I literally watched my campaign go bonkers. 'Sons' appeared out of nowhere to non-family characters, bogus marriages occurred, and clicking on any of these characters resulted in a CTD.
So just be warned...do not save a battle during an end turn and then reload and play it.
