The simplest way is to use the Pack File Manager to create and edit a mod.

If you only want to change the colours of factions as whole, then you just need to edit the faction_uniform_colours table.

If you want to have units departing from the factional theme in colour, then you must create new entries for those units with different colour values in the uniform_variants_colours table, too.

Both those files are found in the db section of the data_rome2.pack file.

Use the PFM to extract the files to your desktop or something, create a mod, and add those files into the mod in order to start editing them to your liking without destroying your game files.
