I've been struggling with this myself. The problem is that the naval units bug out if they try to disembark too many men. I've experiemented to see how many they can disembark without the bug and here's the max list:
one and half - 80
two - 75men
two half - 100
three - 85
four - 125
five - 145
six - 165
seven - 238
eight - 238
Basically you just open the main_units file with the PFM and change the unit size for naval units in those ships and change the max men per ship value as well.
Or you could disable the ability of transport ships to board. I'm playing around with this. I've decreased the transports movement stats by a lot, but that still leaves transports carrying ranged units pretty deadly. I'll let you know if I come up with a good solution.

You COULD change the ships that the naval units use to make them larger and not have the bug, but I ended up just bumping the ships up to max and leaving it alone. For instance, it's possible to change land units to use a large naval vessel so that you can have 238 man units with no landing bug, but 200 man units and slightly buffed naval units feels about right to me. Once you get larger ships the units are almost the size of land units so it's not a huge deal, really.

Have you modified the ship type, to let them disembark or board enemy ships correctly? If you clock in the link, I-ve shown some terrible bugs, which are very common with unit number modifications or unit multipliers
Let's discuss in a single thread so it will be easier.
You have to just edit the actual unit size from 160 to 200 for most infantry types and change the max men per ship to 200 for transports. Which is to say that you can't use a multiplier, you just have to edit main_units and land_units. I've experimented extensively with it and have seen other people say the same, but 200 is the max a troop transport can unload WITHOUT bugs. (no double ships, no men falling into the ground). If you don't increase the max_men_per_ship value, you get the stupid double ship thing (which is super janky and the ai can't use).
I agree, the double ship transport thing is a nice attempt but it is really insufficient (the biggest annoyance I came across is that there is not enough beach space for landing all your ships) I think people running giant unit sizes should consider trying the 200 mark so as to not have the transport bug, but also because they might learn that 200 is already a rather large unit. I'm running 180 man units and I think it is a sweet spot.
