I don't quite understand what your saying here. You cant attack with a specific fort? You cant attack at all with those two armies? Or you cant get more than two armies on the field at one time?
If its the first two then it is clearly a bug. If its the last it will have to do with the limitations of 40 units for the players army, whereas the AI is not constrained by this. Depending on the battle structure, ambush city siege fort open battle or whether you have previously retreated and the ai is attacking you again, you will have constraints as to what you can do with your reinforcing armies. If you haven't retreated, withdraw ranged units that are out of ammo or any severely damaged unit and you should if things are working correctly get the same amount of units back in return from your other reinforcing armies. Though they will most likely enter the battle at an inconvenient location or far from the location. Wish the AI made more logical decisions in this reinforcement placement but that is another subject entirely.
If none of that seems to fit your situation, please give more information and more members are likely to chime in and give advice one way or another.
Have you tried not ticking the control large army? I know it takes all other stacks out of your control but you should get more armies on the field.

Example:
I have two generals in a province,each have their own army (i.e. two armies). I am unable to use these two armies to attack an enemy fort in the province at the same time. It appears only one army can attack a fort. This was not the case in older Total War games.
You just need the two armies close to one another. The arrows onscreen when moving to attack on the campaign map show Yellow arrows for nearby armies that appear as reinforcements. I do this often, so it works.

None of your armies must be in double time stance btw. Yup, seems new.
Yes, you cannot have double stance armies reinforcing other armies, to forbid easy stacking I guess.
Also agents actions can freeze armies.

I can back this up, LestaT, unless it was altered in patch 7, I've been force marching my armies up to be reinforcements in tight spots since R2 was released.
The best way to ensure all of your armies reinforce you is to march the reinforcing armies first, right up to the enemy's red sphere of influence, then select the final army you wish to attack with and hover your mouse over the enemy you want to attack. Each army that will participate in the battle should have an arrow pointing to the target you're hovering your mouse over, yellow arrows for allies, red arrows for enemies. If your reinforcing army doesn't have a yellow arrow, then it won't reinforce the battle.
Armies will not reinforce if:
1. They have been the target of certain agent actions last turn.
2. The general of the army has been assassinated this turn.
3. There are 3 armies already reinforcing the battle. There can only be a maximum of 3 armies reinforcing a battle on each side. This includes nearby garrison armies which are generally prioritised as reinforcements.
4. They are not close enough. Check the aforementioned yellow arrows. Like I said, it's a good idea to march your reinforcements first, then attack with your main army. Odd order of doing it, but there you go![]()
I am pretty sure it's one of the explanations others have said above, either you can't attack in double stance or the other army is out of reinforcement range. But just for the record, I had a strange situation when passing through a bridgehead held by a fort of a neutral faction whose ally I was at war with. The fort was in its ally's province. I waited out one turn to replenish before crossing the border only to find the fort has disappeared! Well, not really, the spikes were still there but my armies were unable to target it (in other words declare war on the neutral faction). Maybe it was a graphical glitch, I don't know.

also maybe checking the option "control large army" ? this option allows to control both armies, otherwise you might end with just one army and the other only appear if you've lost a good portion of your first army..![]()
