You will probably have to run R2 for it to auto-patch ...

You may have to restart steam for update to apply, I had to do this after pre-loading xcom.
Drink Whiskey and you'll feel better.

Remember, what you downloaded was a encrypted compressed version of the game, to actually unpack it you have to run the game trough steam first and then the update will install. A possibility is to leave the preload window open ( the one with the progress bar) and it MAY run and update automatically.

Just leave your PC on and you will find it ready (..unless a power hard failure occurs! )!
