I'm guessing these are questions based on land & sea combined battles?
If so, then, you can disembark troops from ships IF the ship is a transport ship. It's simply used to put troops on foot and off the water. Once the ship is used, it cannot be used anymore. Therefore, you'll need to protect them.
And yes, there will be multiple ships per unit. I believe it was two per unit? (evidence is from the Battle of the Nile) However, battle ships are not in a unit.
I dunno about the last question. If you're saying that all ships have troops in them, then that is a no. Only transport ships do.

Yes, though I think marines will be worse land-fighters than dedicated land troops. I'm pretty sure the same applies for land-troops on a boat.

They will be beached and you won't be able to embark on them again. From that point on, if you lose the land battle you lose the ship too.What will happen to ships after you disembark units?
Real warships will always have their own marines while transport ships will have whatever unit you decided to tranport overseas.Will navies automatically have marines?
