I'm not certain that this is the source of the "unattackable wall" problem for all settlements, but I spent a lot of time fighting over Ashinon and this is what I've found out. The "walls" are recognized and treated by the game as "buildings." Now, back in the days of Rome Total War, weapons like catapults could target pretty much whatever the hell you wanted. In the Med. 2 engine, however, the only objects on the battle map that are properly destructable are gates and walls. The thing is, even if it serves the function of a wall, you can't target anything that the game engine recognizes as "buildings." This means that any siege equipment (catapults, ladders, towers, etc) can't target them, and even if you hit it with a lot of stray catapult projectiles while trying to pelt the troops on the "building," you can't do any damage to it or create any sort of breach; your only option is to ram gates, which the AI at least really just doesn't want to do.
I'm not sure if there is the same reason that some of the other custom settlements aren't working right in battles, but I only have my own experiences to draw from at this point. Can anyone else confirm or deny what I'm saying? (mouse-over the "walls" and see if the game calls them walls or buildings)
