Default No! You should be wheeling around to flank their infantry line, not chasing their routed cavalry!

It seems that the approach in TWR2 will be that generals will not be very hard to acquire, but high quality generals will be difficult to get. As such, the quality of a general matters.

Should low-command generals have difficulties controlling their troops? For example, with a combination of relatively undisciplined troops and a relatively low command general, it might be hard to get a unit of cavalry to stop chasing routers and focus on the still-undecided part of the battle. I've read that it was pretty common for generals to plan on using their cavalry for flanking attacks, but once the victorious cavalry defeated their cavalry opponents on the battles flanks, they'd often chase them off far from the field rather than going through with the general's plan and turning around to attack the enemy rear. This is just one example of a possible command difficulty resulting from the juncture of relatively poorly disciplined troops and relatively poor generalship.

    Too annoying to implement?

In reality this might be the case, but for gameplay reasons, I do not want me to give commands while my units just sit there. The exception to this is of course some units charging without orders. Do people really want units that just yell "NO!" when you give them an order to attack? Again, this would be more realistic, but not something I want in the game.

Let generals with a low score have a morale penalty or units are easier to bribe away or defect or something, but not outright treason on the battlefield in regards to not taking orders.

And as for some cavalry chasing the enemy cavalry off or turning around to attack the flanks, some did some didn't. A good source for weighing the pros and cons of this were the battles of Alexander the Great, especially the Battle of Gaugamela.

Edit: I would like to see the ability for units to defect to the enemy under the right circumstances (which should be rare).
When Hiero returned to besiege their base (Messana) in 265 BC the Mamertines called for help from a nearby fleet from Carthage, which occupied the harbor of Messana. Seeing this, the Syracuse forces retired, not wishing to confront Carthaginian forces. Uncomfortable under the Cathaginian "protection," the Mamertines now appealed to Rome to be allowed into the protection of the Roman people. At first, the Romans did not wish to come to the aid of soldiers who had unjustly stolen a city from its rightful possessors. However, unwilling to see Carthaginian power spread further over Sicily and get too close to Italy, Rome responded by entering into an alliance with the Mamertines. In response, Syracuse allied itself with Carthage, imploring their protection. With Rome and Carthage brought into conflict, the Syracuse/Mamertine conflict escalated into the First Punic War.

Maybe a feature for VH battles.

Kind of reminds me of Germanicu5's actual implementation of this sort of thing in mtw2 battle scripts.

Good idea but would make gameplay pretty difficult. I wouldn't mind that in a realism mod though.

Yes, too annoying to implement, besides I would hang all my cavalrymen if that was the case.

Give units a slightly slower reaction time with lesser generals and small morale boost with better ones.
Spoiler Alert, click show to read:
I am me. You are not me. You are you. If I was you, I wouldn't be me.
If you were me, I'd be sad.But I wouldn't then be me because you'd be me so you wouldn't be me because I wasn't me because you were me but you couldn't be because I'd be a different me. I'd rather be any kind of bird (apart from a goose) than be you because to be you I'd have to not be me which I couldn't do unless someone else was me but then they would be you aswell so there would still be no me. They would be you because I was you so to restore balance you would have to be me and them meaning all three of us would become one continously the same. That would be very bad.

    Too annoying and frustrating.

If you insist on implement something similar, then go for lower morale for troops with inexperienced generals.
