No the replay function does not affect performance.
Replay files are about 200 - 600k in size, so I doubt it takes too much of system resources to write couple of bytes every now and then, even if this is stored in system memory until battle end.
I haven't watched too many of those replays, but I remember someone mention that the outcome of a fight was somewhat different than he remembered it, so I guess replay saves mainly commands for both player and AI units, calculating most of the rest as it's replayed.
The replay only saves commands. I once recorded a siege battle and in the replay a couple of my units just charged out of the gates instead of staying inside. Not sure what happened there.
By registering just the commands, then, when you replay something before an update or a change made to units stats you will get different outcome. There might be other factors, not certain, but this one is the most likely.

It's not. Most replays are the same. Patches might change the replay or maybe some kind of error. Also the luck factor can be an issue. Supreme Commander 2 does replays in the same way. I managed to save my ACU with only a few HP left but in the replay it got destroyed every time. Stuff like that can actually screw up the replay so you have matches going on that aren't finished at the end of the replay.
