Playing as the Otomo, kicking ass in the name of Jesus, but I was wondering. I sent the mission to the Pope was it came up. about 15 years latter I'm still here and I've gotten no noticeable benefits (the portugese love me and gave me a free carrack though). Does anyone know what the benefit is to saying hi to the pope?

I believe that's the Otomo embassy dilemma event. You can get a nanban ambassador, nanban ire or the word of god from the event but there's only a chance that one of them will happen.
