I'm afraid you can't have them installed over eachother at the same time (as in, playing the features of both at the same time). You CAN, however, have both sub-mods installed seperatly so you can easily switch between them.

Thank you, I'll book mark that. Switching between them is what I meant, sorry if that was a little unclear.
I'm assuming the best case scenario is that it creates a folder in the mod folder similar to Third Age and I just have to rename, same as Third Age (eg. My Third Age is the Americas, and I could have Warhammer as Britannia)?
Call of Warhammer is a completely different M2TW modification, if it's mod-foldered you will have no problem having both installed at the same time. Check with the Call of War Hammer folks to confirm if it is mod-foldered.
