Any particular reason why Epirus and Macedon seem to share land?

Larissa seems to be under the control of both Epirus and Macedon. The first thing that comes to my mind is the game's client state system. But why would only one part of Epirus be subject to Macedon?

The Macedon map is a little out of date now, some of the region ownerships have changed. Larissa is now owned by Epirus in our current start pos.

Will different factions be able to own cities or parts of region in the same region?

I think those large "provinces" that you see are the major divisions of the land, in turn including several subdivisions. I find it likely that Epirus might own some of the subprovinces of Larissa whereas Macedon owns a few others.
