How long did you wait? It's not one of the reforms I've ever done (never played as the Hai), but the reforms don't necessarily trigger immediately. I'd suggest waiting a few turns to see if you get a notification, and then tearing down the old Government building and seeing if you can build a Type I government regardless of whether you get a notification.
I beat back their first attack with ease. Properly employed, E's can be very deadly, deadlier even than P's and Z's, though they're not as lethal as Paula Abdul or Right Said Fred.

Meanwhile I conquered the whole seleucid empire, I got all building in Armavir. But still I got the alliance available marker, but seems I can build the type 1 government(huh?). It seems everything is ok only the marker don't want to change.

Hm. You might have script problems. I trust you enable the script every time you start a game. Did you experience any other difficulties, maybe in some of the other campaigns? I know I had problems some time ago and when I replaced the script file things went back to normal. If you fidgeted with the script in Notepad, for example, you might have caused errors. Notepad tends to cause that so I use Textpad instead and had no problems after that.
Unfortunately, the RTW engine does not allow the script to destroy buildings. Therefore, the script cannot replace the alliance marker, but it can create a homeland marker. If you scroll down in the building menu, you should see that Armavir now also has a homeland marker.
Edit: By the way, congrats on conquering the Seleukids w/ Hayasdan.
Dargaron is on the right track, this is an issue with markers not disappearing, due to them being treated as "buildings" by the engine. Sometimes if you've built a large amount of buildings, the new marker won't be visible as the building list is longer than 20 (or is it 30?) slots (the maximum of what you can see in the city menu).
