Bolton, because Freys are lame. Although that really would never happen, as Roose is married to a Frey- fat Walda

Boltons are stronger as a faction though the Freys could stonewall them at the crossing possibly.

In the books I have no doubt that Roose BOlton has planned for the possibility of a war and will already have a plan in place to give him the advantage.

"Me? Ruin? I'm not the ruiner, I'm the ruinee! Or is it ruinness? Ruinette?"
"She's ahead of the litter all right. The pick of the litter. The cat's pajamas. Oh wait. Why would Applejack take some poor kitty's pj's? That's not very sporting of her."
"More balloons! No, that's too many balloons. More candy! No, less candy. Ooh! I know! Streamers!"
"Oh my gosh. Hold on to your hooves – I am just about to be brilliant!"

Well, Bolton doesn't have any sworn houses (pre ADWD) while Frey has a few suggests Frey has access to more men than the Boltons. Also, when Robb came south through the Twins lord Walder gave him 4000 pikes while still leaving men behind to defend the Twins, but when Roose went back North he only had like 1500 men. True, this was after the war and many would have died, but Roose wouldn't have let many of his men die, that's for certain. The Freys definitely have more manpower than Bolton pre ADWD.

On the other hand, Roose is cunning as hell and would probably make a deal with other houses instead of risking losing the war. In the end I think the Boltons would win, but only if Roose is the lord. Ramsay might be smart too, but he's not half as cunning as his father.

Frey would win no doubt! They have a huge family compared to Boltons who only have two + the ryswells! However they are partners in crime so it would never happen!

As much as I hate both, the Boltons would win hands down... The Freys would try to lure the Boltons south to fight at the Twins or somewhere far away from potential reinforcements, but Roose is a much better commander and knows war tactics so he would outsmart Walder Frey. The Boltons would have the north behind them in the fight(theoretically speaking). The Freys don't have many friends to help them.

Didn't think about this before, but the Freys have married with the Lannisters. Its possible the Lannisters would help them in the theoretical war.

Wait.. Roose better commander then Walder Frey? I doubt it. He was being held captive in Harrenhall for half the war..

Roose? O.o . I thoght he escaped at the Greenfork. Other Stark bannermen were captured, as Lord Manderly's son and Lord Cerwyn
I am pretty sure Roose managed to escape. Then he took Harenhall by promising Vargo Hort that he would be Lord of Harrnehall

Indeed, Roose came to Harrenhal after Arya and the captives took it from Hoat.

Hmm.. I thought he was the one being held captive there, maybe I should have a re-reed. However I still would not say Roose is a way better commander then Walder Frey.

Where is it that Walder Frey is referred stated, or implied to be any bit of a military tactician. Roose Bolton has successfully led men in battle several times. Walder Frey hasn't done anything but use underhandedness and good timing. Considering the Boltons are capable of underhandedness i would hardly say the Freys have any kind of leg up on them. Maybe during the War of the Ninepenny Kings Walder may have been a military man, but the only militarily capable Frey is Hosteen and Black Walder.

As long as the Great Walder Frey is alive, Frey's would have the advantage in combat alone, although Roose would probably win in a game of backstabbing (all the Frey's have is taking sides at the last moment).
It's clear though that the only reason why the Frey's are held together is because of the Great Walder, his death would lead to complete chaos in the family while everyone tries to claim his seat.
Roose wouldn't have much back up either, with the north unwilling to co-operate because of all the hostages being held by the Frey's, and a straight up family fight Walder can spew out more from his breeches.

Bolton since Roose seems to be a good commander and i think he can a assemble a strong force of determined and experienced warriors , + the Freys seem some lame except for 1 or 3 of them that seem competent but may not compare to Roose

What about if it was just a one on one battle? Roose Bolton vs one of the many Frey boys?

Well since loads of Walders sons and thousands of their troops are stuck with Roose, and Roose holds The Neck, I think this is a Bolton slam dunk
