If you do this, the AI stacks will get stuck and the game will not progress. These fords are necessary.
Either you put a fleet there, or you have to change the map.
There are two fords on Gondor's southern border in the vanilla 3.2 map. The one just east of Pelargir is narrow enough that a single ship can block it. Just click on a unit in Pelargir to see where the ford is, and put a ship there. The second ford, at the river delta south of Linhir, can't be blocked by ships because the islands are close enough for units to step across without entering the "water". I believe, however, that an army in the right position on the islands there can block it just like at a bridge, preventing anyone from passing without displacing that force.

I haven't played on the 3.2 map, but in every other mod you can still block such passageways with ships.
I've played a Gondor campaign with 3.2, and spent a lot of time bottling up Harad with ships. The Linhir ford has enough islands in the middle that an army marching across it can just move from island to island like stepping stones, without ever moving through an actual water tile. Since ships' zones of control don't extend onto land and vice versa, this means ships cannot stop armies' movements through that area. Technically speaking, it's not a ford at all for that reason; an army crossing it never moves through a water tile, so ships can't block it. But as I said, it is still a choke point, so a defensive army in the right place can bar the passage.
On the west part of the middle island an army blocks, all other places it does not.
