I think it's caused by a building in the town where you are recruiting your priests. I can't remember what the building is, I suggest you check the wiki.

Generally speaking, if you want to know why you are getting a particular trait, just go into the data folder and search the export_descr_character_traits file. Wavering faith is triggered by your priest spending a long time in a region where your religion is not strong, heretic faith is present, and where you have been unable to increase your religion (generally speaking, look in the file to check the precise conditions).
