The only way to put out a fire on your ship in the game is to hit the repair button.
Unfortunately, this means that your ship stops moving and your guns stop returning enemy fire. This means that you are basically a sitting duck until the repairs are complete.
Your ship catches fire for two reasons:
1. You may have used the overheat engine button to speed up. (the tool tip says that your boilers may explode, but what really happens is that you get a ship fire)
2. The enemy is using explosive shells.
The first may be avoided by simply not using the "overheat engine" feature until your ship gets a high experience level. The higher the experience level the less the chance that it will happen.
To contend with the second is much more complex discussion and belongs in the "strategies" forum.

I read in a passive-aggressive comment on the Steam workshop that if disable fire at will, the crew will immediately go and put out the fires. I have not tried this myself yet.
