RS2 is not mod foldered so it overwrites a lot of files. How did you install it? It should have said it was overwriting files.

We do recommend that when you install RSII you take a copy of your R:TW install and use that as a base for the mod. In fact most mods will suggest that.
It means if the mod become corrupted (it happens) the uninstall/reinstall process is simplfied to deleting the mod install, copying the R:TW donor folder and reinstalling the mod. There is no need to resinstall R:TW then.
