Settings dont' stick?

Alright, so I've had this problem before and its partly why I rarely play SS, but what is the deal with the settings/config that it won't actually keep what you adjust it to? Either through the in-game menu, or the config file in the actual game files, it always re-adds things that I remove. Particularly this has to do with borderless-windowed mode. It doesn't operate properly because of the way I have my desktop set-up. I don't have this problem with other mods. Is there some way of rectifying the problem at all? It's quite irritating.

Also, I don't buy that selecting 'read-only' on the Config file is the only solution. I don't have to do that with other mods, so whats different with SS that it causes this issue????
