There are no conditions for switching allegiance. You can do it whenever you want. There are consequences, however. And you cannot switch back until your Daimyo is dead.
If you were an Imperial and switched to Shogunate, you relations with other Imperial supporters will take a huge hit, while improving with Shogun's supporters.
If your population was supporting the Emperor, they will create unrest. You will have to convert them to the new side. If you conquered a Shogunate settlement, and switched to Shogunate support, that province will likely be peaceful due to most of the population being the supporter of the Shogun.
It works the same way around for the Emperor. If you were supporting the Shogun and switch to the Emperor, same consequences will be there. The only difference is the agents and some troops which you get.
(there are probably different offices for these different sides too, but I am not sure about this)
About vanilla religion, things work very similar. If you turn to Christianity, you will have better relations with other Christian lords. Those who stay with Shinto-Buddhism will view you in a bad way.
But with the Christianity, you will get the benefits of European technology. You can have guns, and very good quality imported ships.
Same for the unrest. You will have to deal with those who stick to Shinto-Buddhism. You will have to convert them if you don't want to have religious rebellions every now and then.
It works same way around for religions too. You will have Shinto monks if you are a Shinto, Christian missionaries if you are Christian. Ikko-Ikki have their own unique religion and monks.

you cant do it whenever you want. when you are pretty far in the game, and have recieved the 3rd rank, you can not switch anymore. You can still go republic when Realm divide hits
Thanks for the replies guys, the only reason I ask is that when I go to my family tree, there is no 'convert allegiance/religion' button on the top left.
Can you not convert in Coop-Campaigns?

Im pretty sure you cant, cause co-op means being in permanent alliance. Suppose one would switch, and then realm divides hits, that is an unworkable situation (= you can not dissolve the alliance because you're co-op partners, but you can not maintain the alliance cause you're enemies).
And because the game is turn based, you cant switch alliances both at the same time.
As far as I know, you cannot do so.

What annoys me is that you cannot have other clans be independent(if you are the "Republic of Sendai - Satsuma - Tsu etc)...If you were to destroy them and make them your vassal they should turn their affiliation over to you and not what they once were...(even if very friendly with you most of the time they declare war on you the very next turn...)
And what annoys me is how predetermined regardless of allegiance everyone in my immediate vicinity is at the start of any FOTS campaign on H/VH to just rampage me incessantly in a suicidal urge to take me out specifically. It's as if the back drop of allegiance has zero meaning for the first few years of a campaign in FOTS. No one apparently pays any attention to it AT ALL. In fact, if you want to test it, it's really rather easily done, and I've done it. Start a campaign, play a year or so, take some provinces, then when you get the inevitable rush, switch allegiances and watch what happens in a year or so, possibly less, everyone hell bent to kill you regardless of allegiance, has switched to the opposite of whatever you are and sets about attacking you once again.
Strangely, if you can survive these early forays that completely ignore allegiance, and counter punch your way to some semblance of power balance in your immediate vicinity, by mid game the allegiances then start to normalize, behave as you'd expect between shogunate and imperial and the world alliance wise starts to make sense again.
