Hopefully there will be a mechanic in the game that mimics the "colonization" of conquered or foreign provinces. What I mean is that depending on a number of factors, you will have a rate at which your population bleeds into and "converts" other provinces.
These factors can be: relations with the faction, bordering the province, trade routes over water, whether you own the province. You should also be able to pursue policies that will spread your people- for example the Greeks as a naval and trade civilization will have policies that increase the rate at which their culture spreads into other areas- Greek colonies in Southern France for example if you have trade ports connecting with those provinces.
You might get events that allow you to persecute the foreigners or encourage them to settle. The more foreigners in your territory, the easier it is for that faction to take over and hold the region. If you want to be protectionist and nativist, however, you get a penalty to trade and faction relations. For example, you might get a notice that citizens in a city have begun to riot in the Roman quarter. You can choose to Quell the Violence (minus loyalty from nativist nobles and generals, increased unrest, major loss of population, maybe a revolt) Do Nothing (minor penalties and benefits) or Encourage the Rioters (big hit to relations with Rome, possibility of reprisals, trade penalty, increased loyalty from nativists politicians or generals, smaller loss of population and big loss of cultural influence).
