Personally, i never use that function, as i found it quite useless when i did. Is it possible to remove this completely, so that every general (even the one commanding the battle) may be given and use another special ability, or is this hardcoded?

I don't know about removing, but special abilities over ride the 'rally' function.
It does mention it in text\battle as such: {BMT_RALLY_SPECIAL}Special Ability: Rally troops
It is however not in descr_area_effects (similar to the hero effects) - which leads itself to the assumption that it may indeed be hard coded.
