yes in some sence, there are certain ancilliaries that do not appear in the books until later. These are very minor though and as the mod starts at the end of the first book nothing major can be spoiled for you.

Maybe I should wait until I finish book 3 before playing. I went to the screenshots thread and one of the first ones I noticed was of Roose Bolton with an ancillary that says "Crown of the North". That is a spoiler that, IIRC, happens late in book 2.
That is not a spoiler per say. If the Stark family is all killed the Bolton's take over as Lords of the north and if you at any point claim kingship they become the kings too.
As I said, the only actual spoilers are from ancillaries and none of them major in any way.

From what i remember i think that ancillary comes from claiming the north. There is a script that allows you to claim kingship for most factions, and the faction leader of the house you play as will get that ancillary of a crown(+1 authority and some other stuff i believe)
If you claim kingship as house stark, you get the crown of the north; Roose Bolton can get this if the stark family happens to die off, as there are hidden families in every faction. Thus, If Roose Bolton happens to become faction leader because the Robb and Bran died in battle, he will get the crown passed on to him/he can claim the kingship and get that ancillary the next turn.
fun stuff, but you won't miss out on much if you wait a while. The most up to date version is an enhanced version of 0.53
while its true as martin said there might be SOME SMALL elements of books past the first one in the mod they are very minor. for now, as far ad I can tell the current 0.53 version goes up to the first book and some small details in the second one.
however speaking for the 1.0 version it will be pretty much cover the same area, I did not lead or participate in the events but there will be elements in pretty much all the books. however these are not presented like "LOL SNAPE KILLS DUMBLEDORE LOL" for example lets say in my mod Ned dies (just a placeholder) then there will be an event describing it because it really happened. for example some dies and the Joff faction has to deal with a skull to a house that seeks justice.
of course in the future the targaryens and wildlings will have potential spoilers, like GC arrival at the end of the last book.
my advice? read up to the third book and you are super safe for this current version and the future 1.0 version.

If you are really scared of spoilers you could just download the mod and get the King of Rivers and Hills submod. Similar and and you can't have spoilers for things that haven't even happened. Of coarse you won't be able to kill Gregor or sack Kings Landing but it is still fun and Westerosy.

You can probably get away with playing the mod if you've read books 1&2, but you'd be well advised to avoid many threads in this forum as they can be rife with spoilers.
One idea may be to play the king of rivers and hills submod instead, as it's set a long time before the events in the novels and therefore shouldn't spoil anything at all. It's also pretty good and more complete than the current alpha version.
