Out of the current theories only 1 would really make sence, Jon Snow's parentage has been shrouded in mistery and thus should have a dramatic (if obvious) ending. Unfortunately GRRM will more than likely change it to Roose Bolton and Olenna Tyrell just to confuse us.

So it appears that Jon Snow will turn out being the son of Rhaegar and Lyanna. But if this is true, why doesn't Jon display any Targaryen traits? I mean, Jon just doesn't look like a Targaryen. Any thoughts on the matter?

well beacause when a child is born he can take on the traits either of his mother ether of his dad or of both a litle , but he has his mother's traits Lyana the stark features

ha yeah i get that. what i meant was every targaryen i have ever heard of displays some physical trait characteristic of that bloodline (e.g., violet eyes, silver hair, pale skin), but Jon doesn't.

Also you have to factor in genetics. Violet eyes and silver hair are going to be recessive compared to the dominant genetics of the Stark line. It's similar to how every time a Baratheon married a Lannister the children had the Baratheon black hair.

I have to answer this, all Targaryens are injured by fire. no one is immune.
Perhaps you got this from the series where Dany is shown to be immune to fire but this is false.
in the book she survived the burning of Khal Drogo because she used blood magic when she burnt the maegi.
The show went a different way because explaining things is a lot more time consuming in a show than in a book, the latter unlike the former not having a 1 hour time limit.

Jon Snow may be a Targaryen with the traits hidden simply to make it less obvious, who would believe he is not a Targaryen if he had the silver hair and purple eyes?

P.S. Jon Snow has grey eyes.

As readers we spent most of the first book inside the mind of Eddard Stark. I think a revelation as big as R+L=J would have been hinted (heavily) at at some point for the POV to have any plausibility.
