You probably lost a bunch of the unit in battle, and the influx of new recruits brought down his overall experience level.

Did the unit take casualties in battle or get merged?

Losing xp is a fact of life in S2TW. If your unit loses a large number of its men, you must replace them with fresh recruits, and the overall experience level of the unit decreases. Annoying to some extent, but entirely logical.

In FotS it's not that great of an issue though, as you have Foreign Veterans to constantly drill and train your soldiers, causing them to gain experience!

If a unit is inactive for a while it loses XP. If the unit takes a lot of casualties XP will be lost because of the influx on fresh in experienced replacements. To avoid this merge high XP units together

^^^ Important point. Units do lose XP even if you don't merge them with lower exp units. If they just sit around, they soften up.

I don't get why if you originally would recruit them at a certain level, recruits would be any less than that particular training level either. I understand the concept if your unit gains experience, then loses a bunch of men, thus new recruits not being as experienced, yet then how were the initial recruits so experienced in the first place?

If you can recruit level 2 samurai, reinforcements should be the same.

Probably just an oversight. Or the way reinforcements draining EXP works, means it can't take into account +EXP boosts.

I guess some things just need to be done for game balance. It wouldn't be fair for a heavy samurai clan to simply not have access to this same feature as a heavy rifle/modern army clan.
