I just started a FOTS campaign and... well about halfway through I noticed that EVERY SINGLE CLAN IN THE EAST WAS PRO-SHOGUNATE AND ALLIED. Attacking didn't go well. So, Ive come here to ask for some tips so that this DOESN'T happen to me again.

when you hit realm divide, all pro-shogun clans will ally with each other, same for pro-emperor. so dont take out all the factions from your own allegiance, just because they are near you.
well its better than Shogun II, where everybody declared war on you when you became to powerfull
It depends a bit on which clan you are playing, and which difficulty (higher dificulty= more clans switch to the other side or are more angry towards you anyway)
like said, dont take out every clan just because its near you. you can kill clans with the same allegiance, but preferably weaker ones than you, who have no allies (you can use money to break up alliances) ally with the big guys of your allegiance. prepare agents to convert regions.
and most important. leave a couple of fleets behind. the AI likes to drop armies behind your lines
One thing I noticed in my current campaign, once I reached the stage where I know that if I take one more province RD will hit me hard, is that creating vassals does not seem to increase to the "reputation bar", or at the very least not as much. (Would love if someone else had more indepth info on this though). So as it stands I stand on the verge on RD, basically creating an additional two pro-imperial clans. Will see if I can create further without incurring RD
There's also the standard Shogun strategy of getting enough shinsengumi/isshin-shishi and just make the enemy provinces rebel, if at least only to create a buffer zone.
just for rd, i do 4 things:
1. train additioanl armiy until my income is at 3-5k
2. build up defences at the front
3. position my navies to block all their ports or at least stop enemy fleets
4. send my inshithingy agents to convert minor clans to my alligeance to act as buffer and weaken the opponents. major clans will NEVER EVER convert, or at least the tosa didnt after a whole year of pro shogun in their only province and after 5 new daimyo's
