Just stick to the original 3.1 get used to the game okay then get a submod, start off with Baron's
I've already played vanilla, and have installed Baron Samedi, and am wondering which of the submods included w/ Baron Samedi are recommended. In other words: which ones do you recommend to "accept"?

Personally I include most of them except the Horde Factions. Though they still appear and on one occasion has made my game crash irrevocably. Making me try FRoG instead- which was even worse, so I uninstalled all mods and installed a clean installation of MTW + TATW, I will reinstall Baron's soon, but when MOS comes out I will try that instead.
I really dislike the Horde Factions. And now they make my game crash
The rest are OK, for some factions like Gondor I install TR, but for others I do not as that suits my perception of Middle-Earth best.
I like the idea of horde factions, though what I don't like is factions being resurrected seemingly every turn. It's very annoying trying to gain victory conditions as gondor when both harad and mordor are hordeing. IIRC, it took me hours as harad respawned every turn which was annoying.
In my experience, only a few of baron's submods actually make gameplay more difficult. Most seem to be more about adding some lore into the game, or even making it easier in a few instances. Overall, baron's is more expansive than it is difficult. I personally play with most on, except for total recruitment, which I occasionally will use.

Yea, I guess that is why I like the mod(s), they add Lore.
For a lot of the options, it's not quite clear what they do, at least when reading the descriptions in-game and on the forum. For example, does enabling the 9 nazgul make it easier or harder? Does the disabling of vanilla stack spam result in fewer (but harder) battles, or just plain fewer battles? And so on. Does emergent factions favor good or evil? Your team or the bad guys? (I've read complaints that allied factions sometimes make things worse for you than help).
I know there's no "right" and "wrong" submods, I'm just curious which ones give the most bang (fun) for the buck (difficulty).
That is true, you could check each submod individually as he links to them in the post. But that still does not answer all your questions.
So.
The Nine makes it a bit harder if you are a good guy cause they are pretty badass and OK as generals, and if you also choose the Immortal/Respawning Nazgūl, you get to fight them every other round as they respawn near Barad Dūr. I have not played Mordor, so I do not know what they do to its economy.
Disabling Vanilla Stack Spam makes you fight less battles, but they are larger battles and if you also enable TR (Total Recruitment) they are definately harder as you will face tougher units. Though of course you have tougher units yourself; Swan Knights squish Trolls. So... I found the stack spam unrealistic, so I play without it.
I have not played evil, I do not think they have emergent factions. But Re-emerging Arnor favours the good guys. However, if they succeed at it they will have won in most circumstances anyway. Unless Gondor is gone.
The counter-crusades can F you up seriously cause you have to help your allies to keep on friendly terms and they are... expensive. Apart from that I have not had my allies cause me trouble. Nor have I had much benefit from them either, so...
But those are my experiences.
Edit, if you want a challenge on the good side, play as Gondor or Dale and do not Blitz. that should be enough even in Vanilla.
Edit 2: I just restarted after a reinstall, I deactivated the following submods:
-Horde Factions (but they will spawn anyway, bug-reported).
-Counterinvasions, I prefer to help my friends the normal ways.
-Good Vs Evil, cause I want to be able to force Isengard to Vassalage or OoTM/OOG to CF without them having to break it the next turn. I usuallu play Good Vs Evil.
-Visible Allied Settlement. Though it would be logical for me as Gondor to see Rohan's, it would be unrealistic to see Mithlond, Dale and Erebor. And I hardly know the region Imladris is in. I also usually play with Visible Allied Settlements.
-Invasions are postponed to Turn 50, I usually postpone them to Turn 100 or disable them as that is most close to Lore.
-I start as the Reunited Kingdom, being more spread-out is more challenging. Sadly this leaves FPoE as a Horde asking me for Bree and then loosing it every turn. Bug-reported.

FRoME and Baron have the most enjoyablemods, however when David relased his I believe his will be of a whole different level
