As you build up modernization points, you gain access to more branches of the tech tree. Check the tech tree to see the levels.

Look in upper right corner of screen.
You'll see an icon for modernization.
As you modernize, traditional units start to get morale penalties, and you get a happiness penalty.
However, your rate of research increases.

ACTUALLY, traditional units just lose a buff, research rate jumps a bit, and you get more unhappines. this can easly be countered by researching +2 happines and repression techs though, i found it easier to maintain order late game then early game.
I wonder if +50 percent to research rate from full modernisation is the most you can boost research in fots. I missed the libraries in the original S2.
well, you have certain events, but its much harder to boost it then in s2. on the other hand, if you dont start near a library in s2 there are very few ways to boost it as well.
Tech rate in FOTS is imo good (not pleasant). It forces me to figt before I have everything = I must choose what I realy need and research it first. But bad side is, some cool units I see only when game is already decided (and I can smash everything without them, eg. by autoresolving with levy infantry).
You can get a microscope in retainers +10% research rate. Does that ever come available for other generals in the same campaign or is it a one time thing?
