Do you have minimods installed or changed anything by yourself? Do you have other mods installed in the same RTW-build?
Did you follow How to install EB and checked the Frequently encountered issues?

Got rid of my other mod, BTW I have RTW on steam.

Concerning you had two mods installed, I strongly suggest a clean-up via Steam and a re-installation of EB.
If I understand correct, you had launched EB with success, if not, check Installing EB with steam.
Post here again if it doesn't work after a new, clean installation.

Weird thing happened. I got the EB loading screen, but had the vanilla main menu. And when I went to select a faction, it was the EB ones with vanilla icons. I picked Baktria and the game crashed.

In that case, delete local content from RTW and re-download it through Steam, if the verifying option did not work for you.
Afterwards, follow How to install EB and Installing EB with steam

If I can get it working, do I need to reinstall to get the patches?

If you are referring to EB 1.2 + fixes, yes, you have to make a complete new installation. If you are talking about RTW 1.5, no, Steam already is updated to RTW's last revision.

It helped others to stay in online mode while playing RTW, try that first if you followed the installation guides.

Where do I put the trivial script for steam?

This feature doesn't work with Steam, so you don't have to install it. The location of Trivial Script doesn't matter, it will work anywhere.
The two other additional programs (Recruitment Viewer and Documentation) are a good spot to learn more in depth things about EB.
