    Default faction leader

Do my faction leader's traits and retinue influence my faction's income, public order, command etc.?

Do academies, libraries ... increse the chance of my FMs getting good traits? Does this influence them when they're under 16 or when they grow up?

I don't go for the whole trait thing... But from what I hear leaving a named general (over 16) inside a city with an academy causes him to get good traits and/or influence, management scrolls, and stars(?). Also I honestly don't think that your faction leader's traits have anything to do with the income and such all over your empire.

its been ages since i played rome, but i'll try:

    1) No, it will only influence the city/army he is in. Unless there are some universal traits (like spymaster in Medievall II); but i dont think there are.

    2) not sure.

Only as much as any other member, since they only have command over the income/public order/recruitment/building of the city or army which they are in command of.
Together with all the other family members characteristics, they share the same treasury, so their trait indirectly have a say in your factions finances.
Loyalty, Authority and all that jazz only comes in Barbarian Invasion, which I don't have.

(PS: Spymaster only works for the city where the faction leader is.)

In vanilla, no, the academies just reduce the bad public order and management expenses.
In some mods it may be implemented (like EB), but I'm not an expert.

An academy gives new retinue members aswell as better management and command traits.

uhm, I'm pretty sure that academies give your FMs (of course, to those that stay for some turn in the city where the academy is constructed) some nice management traits, whether their age is 50 or just 20

in vanilla, no, but in lots of mods your faction leader matter very much because he influences you other FMs ... for example if you have a crappy king in a mod like XC all your generals will have bad traits and you will have a hard time with them
