Lately I've been having trouble with foreign agents, particularly assassins. They seem to pop up every turn or two, and I've had enough. Is there anything I can do about this short of destroying my enemies?

No, try not. Do, or do not. There is no try.
You can block them at bridges and passes (they can't occupy the same space as an enemy unit or pass through them) and/or use your own assassins against them. You could also use your assassins also to destroy (sabotage) the buildings in enemy cities that are producing the enemy assassins. Build watch towers and spies so you can see them before they attack you.
Or, if you are trying to keep your chivalry, reputation, and relations up, you can always use the epic agent killing glitch/bug/thingymabob. Basically, if you surround an agent with 1 unit on every side (except sides with natural barriers that no units can stand on) and then send a unit to the agent's location, he will instantly die. Note this will normally take 9 units. This is how it should look:
A-Agent
U-Unit
UUU
UAU
UUU
(Then take one more unit and place on top of the agent)
It is a great way to kill a high level priest/heretic that you can't get rid of...![]()
Reputation has nothing to do with using assassins and spies. Common misconception. As for relations... This is somewhat a gray area, it sometimes can affect and sometimes not. Usually it won't affect relations unless caught and or failed, yet sometimes it affects relations even when successful - Leaving me puzzled. But, in any way, the only thing it affects 100%, is the chivalry (Or dread) of your faction leader. And heir sometimes.

My bad. It was late and I apparently wasn't thinking straight about reputation factors. Relations, I agree, is a definite gray area. Relations is definitely odd (and stupid) in many ways. Oh, and recruiting assassins and spies in a settlement will also add dread to the governor in the settlement.
yeah the chivalry can be a problem. i always use assassins to get the assassin guild, cause then i can train good assassins, and dispatch enemy factions more easily. but offcours it gives a huge increase in dread
Appareantly exterminating and executing also gives dread, so I dont care what I do anymore![]()
Exterminating (And executing) also affects reputation, so be careful with that.
