The games does this in a way via culture clash forcing a player to get rid of a religious building of a different culture. I am not clear on its mechanics in terms of altering it. Perhaps there is a way to bolster it. It might be something to consider.

Actually religion was introduced with BI, I can't change any of the internals (culture penalty and religion penalty is hardcoded).

Well there are workarounds using special types of buildings. Might be done, but it'd generally involve a more complicated assimilation system like e.g. in EB and means a lot of work.
