    I would like to know if there is a mod that allows the user to decide when to end the naval engagement.

    Some surrendered vessels deserved to be sunk. I know you can do this after the battle, but i would like to beable to sink them during the battle. Even if i have won already.

    Like land battles, you can be victorious and yet kill off any remaining troops after the battle is over.

    Any ideas?

    While your ships won't automatically target the enemy ships once they surrendered, they can still get hit by shot that goes in their direction. So you can switch your ship(s) into broadside mode and then trigger them when they are lined up with the target ship. A couple of broadsides into a surrendered vessel should be enough to start it sinking.

    Is there any reason in particular why your troops would shoot at a ship which has just pledged is allegiance to you in return for not getting shot?

    This is not a rhetorical question; the answer is no.

    While I can't answer for the OP, I have had instances where ships that have surrendered (in some cases were even surrendered and sinking) have sailed away under their original flag after the battle. It certainly seems that if the ships appear in the battle as reinforcements, they cannot be captured if they surrender during the battle.

    So, if you enjoy sea battles you let them go and have another fight. If not, it might be worth sinking them when they're a sitting target.

    There's another weird way for a defeated ship to escape. If the ship is the last remaining vessel and it's on fire when it surrenders, the battle ends immediately and chances are it will just sail away once the battle is over.

    I suppose one could make sure to have ample opportunity to sink every last ship by not totally defeating the last remaining ship but only dismasting it so it can't get away, then breaking off to sink all those that have already surrendered and only then coming back to finish off the last remaining ship that hasn't struck its colors yet.

    I doubt that a heavily damaged ship escaping will make much difference. At the most, you'll need to garrison your ports with some T1 militia.

    Seriously, though, they'll never get fixed. CA's made it perfectly obvious they no longer care about Empire, so the best you can do is find a workaround.
