It's always good to lurk into Broken Crescent Tech Help subforum and look for answers. Yes, custom battles are compatible, though you need to do a little trick in order to launch a siege battle:
- Select Custom Battle from the game menu
- Select settlement level: Fort
- Change settlement culture
- Select your desired settlement level
- Proceed
