If you leave spies outside settlements, they will lose whatever "special" abilities they have, so if they have any effect at all, it will be greatly diminished.
Putting governors in minor settlements is indeed pretty pointless. Perhaps with the exception of when you're playing with the Roman Leadership System. In that case it will prevent tribunes, quaestors and aediles losing the benefits of rank. If you're moving one of those from one major settlement to another, it is preferable to house them in minor settlements along the way if the alternative is to leave them in the countryside.

thanks! i dont use the leadership system so will leave empty minor towns. 1 more question, how do u prevent these armies popping up, think they were war bands or something like that. ive been creating forts in most areas, but still popping up? thanks.
Yeah you can't. The rebels / brigands you keep seeing naturally happen, so you need to patrol your regions to mop them up. Or ignore them, and then when you're moving forces just have a big stack steamroll them. However, they do tend to appear more in regions with high unrest.
You can get rid of most of the rebel spawning by editing the strat_map (or strat_map with/without RLS. I'm not sure which file has precedence, so I make the change in all of them.) file in the RTRVII folder (RTRVII/data/world/maps/campaign/barbarian_invasion/descr_strat), by changing the value of brigand_spawn_value (which can be found in the first part of the file, below the list of factions) from whatever is written to something like 999. However, for the changes to take effect, you will have to restart a new game (it's not save game compatible). You can also change the pirate spawning rate this way.
Just be sure to make these changes every time a new patch comes out, as the new data will overwrite your changes.
